You’ll need to link both Paypal & Shopify so both sets of transactions get synced.

Connect to PayPal is the new PayPal data integration app for QuickBooks. Hi there, when you have a client with a large number of transactions running through Paypal I would not advise you to use the QBO to PayPal sync. As you stated it’s quite easy to end up with many duplicate transactions. Instead, what I recommend is using the PayPal monthly financial report and making a journal entry to record the sales and expenses. The Monthly report in PayPal. PayPal also has a sales report which can be used as well for the journal entry to record sales. I advise the same for Shopify. As the deposits come in from the payment processor you can record those to a clearing account on the balance sheet and use the Shopify sales report to record a journal entry for the sales. I hope this helps, have a great day.
